It is a slightly twisted bundle of 7 helices (pink), each spanning the membrane and connected to their nearest neighbors in the bundle. The retinal molecule (greentint) is covalently attached to helix G at Lys 216 (skyblue); it is in the trans form in this structure. Turn on "lipids" to see neighboring molecules of DPG whose positions were determined by later refinement of both cryo-EM and single-crystal data. Note the positions of the lipid head groups, which lie in the same planes defined by the ends of the transmembrane helices. *{Kinemage 2}* shows the structure of matrix porin from E. coli, a transmembrane protein made of antiparallel beta sheet rather than alpha helices. View1 is from the more regular, membrane-facing side of the big 16-stranded, antiparallel beta barrel, while View2 matches Fig. 12.7 (this porin is very similar but not identical to the Rhodobacter porin shown there). The ribbon arrows are colored by successive beta-hairpin pairs, progressing uniformly around the barrel from N- to C-terminus. View3 looks perpendicular to the membrane and along the axis of the beta barrel of the porin subunit. A beta barrel shares with an alpha helix the property of satisfying all hydrogen-bonding sites on the polypeptide backbone; that fact, along with having hydrophobic side chains on the outer surface of the barrel, makes it suitable for the hydrophobic environment in the membrane. The inside of the barrel is partly filled by one of the long loops (in white) and by side chains, but there is still a rather large pore open from one side to the other. *{Kinemage 3}* shows the trimer of porin, viewed perpendicular to the membrane. Each subunit has an independent pore, but they associate strongly to form this trimeric molecule. View2 shows the trimer from the side, with the short loops of the periplasmic side at the top. The space-filling molecules of lipid that were identified in the crystal structure show where the extracellular side of the membrane would lie, although they do not cover the entire interface with membrane. Another interesting feature of this structure can be seen by turning off "lipids" and turning on the "arom outer" button, which shows all aromatic side chains on the outer surface except those on long loops. They form two quite definite layers as seen in View2, one at each surface of the membrane. A similar layer of aromatic side chains at the membrane surface is seen in the photosynthetic reaction center structure, but in that case it is almost entirely composed of tryptophans. Choose View3, turn off the aromatics and turn on "pore chrgs", to see the charged side chains that line the pore inside one subunit. Like the Rhodobacter porin described in the text, this pore has + charges on one side of the pore and - charges on the other. *{Kinemage 4}* shows the tetrameric structure of the K+ channel protein, viewed along the 4-fold axis perpendicular to the membrane as in Fig. 12.9. Each subunit is made up of three helices and a conserved TVGYG loop, whose side chains are shown and which makes up the selectivity filter of the channel. View2 is a close-up of the selectivity-filter region from the side, with three K+ ions (gray spheres) bound by rings of oxygens, mainly carbonyls. This unusual arrangement is achieved by alternating + phi conformations for the T and Gs with stabilizing interactions in the other direction for V and Y. Using well-held main chain to form the narrowest portion of the channel explains how this molecule can let K+ ions through rapidly while blocking Na+ ions, which are just enough smaller that they cannot interact favorably with the rings of carbonyl oxygens. Choose View3 for a side view of how the tetramer fits into the membrane. The two longest helices cross the membrane; the "inner" helices are strongly tilted, opening wide at the top and touching at the bottom (cytosolic side), where they form a ring. That bottom opening is larger than the selectivity filter, and there is a wide cavity in the central region of the channel. Turn on "~membrane" and "aromatics": as for porin, there are layers of aromatic side chains just below each surface of the membrane (indicated approximately by the two gray lines). Choose View4 and turn off subunits b-d in order to explore the distribution of charged, hydrophobic, etc. side chains on a single K+ channel subunit. *{Kinemage 5}* shows the structure of the photosynthetic reaction center from Rhodopseudomonas viridis, of special interest for its role in photosynthesis. There are eleven transmembrane helices: 5 from the L subunit (yellowtint), 5 from the M subunit (gold), and one from the H subunit (cyan), plus the 13 prosthetic groups involved in photon capture and electron transfer: 4 hemes in the cytochrome (hotpink), the special pair of chlorophylls that first accepts photons (green), the 2 accessory chlorophylls, the 2 pheophytins, the two different quinones, and the iron (red) whose role is probably stabilization. View1 is in the plane of the membrane as in Fig. 12.14, showing that each helix is continuous through the membrane region and nearly perpendicular to it. Subunit H on the cytoplasmic side is at the bottom, and the cytochrome on the periplasmic side is at the top. View2 enlarges the membrane portion: turn off "ca rest" to concentrate on the transmembrane helices. The close "special pair" of chlorophylls capture the photon; the resulting path of electron transfer goes downward through the prosthetic groups on the right to the quinone and then jumps to the lefthand quinone, which can then dissociate. A new electron is donated to the special pair by the cytochrome hemes. View3 looks down on the membrane region in cross-section, as in Fig. 12.16, showing that the arrangement of helices is not as compact as in soluble proteins (although the hydrophobic tails of the prosthetic groups occupy some of the apparently open space between helices). The approximate 2-fold symmetry between subunits L and M and their bound prosthetic groups is especially clear in this view. *{Kinemage 6}* shows the ring of the LH2 bacterial light-harvesting complex, which helps capture more light energy and transfer it to a photosynthetic reaction center (see Fig. 12.22 for the overall arrangement). Each LH2 subunit in the ring of 9 is made up of two small chains, each of which forms a transmembrane helix. The alpha chains (in orange, labelled "helix a") make up the inner ring and the beta chains (in blue, "helix b") make the outer ring, with carotenoids and bacteriochlorophylls sandwiched in between. Two chlorophylls per subunit (in greentint) are near the periplasmic side, lie perpendicular to the membrane, and are bound by His ligands into hydrophobic environments that give them absorption maxima near 850nm. The third chlorophyll per subunit (in bluetint) lies parallel to the membrane plane and nearer the cytoplasmic side; it is bound by the N-terminal fMet of helix a in a more hydrophilic environment that results in an absorption maximum near 800nm. View2 is a side close-up from outside the ring; turn off other copies to see the arrangement of the full het groups for copy 1. View3 shows copy 1 from an orientation like Fig. 12.18. *{Kinemage 7}* is an exercise in looking at membrane protein structures, using a dimer of cytochrome oxidase as the example. It includes multiple chains, and both heme and non-heme prosthetic groups (in pink and gray). Turn the molecule so that you are looking at it along the plane of the membrane, with the membrane horizontal. What clues did you judge by? Use "Keep current view" on the Edit menu to save the view so you can go back to it. Choose "Draw New Setup" on the Edit pulldown menu, check the box marked "DrawLine in 2 parts", and accept. Turn on "Draw New" from the Edit menu. Along the layer you judge to be at the top surface of the membrane, draw a line between two equivalent Calphas at the right and left edges; do the same for the bottom surface. For helices that span between your two lines, count how many helical turns separate the lines. At 5.4A per turn, how far is that? Is that a reasonable membrane thickness? Turn off the protein temporarily, and draw a line between the centers of your two membrane-surface lines; this will give you an explicit twofold axis, and also a more accurate measure of your estimated membrane thickness. Which side (top or bottom, in your view) is more likely to be the outside of the membrane? Why? What secondary structures bind the heme groups? In which chain? (Use pickcenter, save views, and turn irrelevant chains off with the buttons.) Name another protein that binds heme that way. Find the di-copper site; how far apart are the coppers? What secondary structures bind them? In which chain? Name another protein that uses such structure to bind copper. Find the Zn site.
