O and N atoms of the helix main chain are shown as red and blue balls. The non-integral, 3.6-residue-per-turn repeat of the alpha helix means that the Calphas of successive turns are about halfway offset, giving the main chain a distinctive 7-pointed star appearance in end view. (This is the pattern shown on the kinemage icon.) Notice that the Calpha-Cbeta bonds do not point out radially from the helix axis but "pinwheel" along the line of one of the adjacent peptides, giving the side chains an asymmetrical start. The hydrophobic side chains are shown in seagreen, polar ones in skyblue, and charged ones in red. This is a typical globular-protein helix, which has one side facing toward the solvent with mainly polar residues, and the other side toward the protein interior with mainly hydrophobic residues. Choose View2 or View3 to see more of the structure, which provides the context to understand the distribution of amino acids along the helix. This example is alcohol dehydrogenase 354-365, as in Fig. 2.4b. Choose View4 for a close-up from the side, with the helical H-bonds in brown. Click on backbone atoms at either end of one of the H-bonds, to verify that the alpha-helical H-bond pattern does indeed go from a donor NH at residue i to an acceptor O at residue i-4. Turn on "H-bnd ring" on the button panel, to see one H-bond highlighted and the 13 atoms that form the H-bonded ring labelled in yellow. Alpha helix is also known as 3.6/13 helix, because it has 3.6 residues per turn and 13 atoms in the H-bonded ring. (Turn the labels off again.) Alpha helices are essentially always righthanded. To see that this one is righthanded, hold your right hand with the thumb pointing up and the fingers loosely curled; trying to match the spiral of the helix, move slowly along the direction your thumb points and curl along the line of your fingers, as though tightening a screw. When that motion matches the backbone spiral if done with the right hand, then the helix is righthanded. To measure phi,psi angles for this helix, turn on "Measures" on the "Tools" pulldown menu. Start by clicking on a carbonyl C atom near the top, then the next N, then the Calpha, and then a C again; at that point the information line will show a dihedral angle that is the phi angle of the central N-Ca bond of those 4 atoms. For a righthanded alpha-helix, it should be in the range of -50 to -80 degrees. Click on the next N and you will get the psi angle, which should be between -25 and -60 degrees. Continue down the helix backbone, getting omega (near 180 degrees), phi, psi, etc. These helical phi,psi values are in the well-populated area in the lower left of the Ramachandran plot of Fig. 1.7b. *{Kinemage 2}* shows the overall Calpha backbone of thioredoxin, to illustrate a protein built around a beta sheet (in pink). In this case the sheet is a mixed one, containing both parallel and antiparallel beta strand pairs. View1, from one edge of the sheet, shows that it is rather strongly twisted, in a righthanded direction, as is typical for all types of beta sheet. Remember to rotate (by dragging the mouse), in order to appreciate the shape in 3-D. Each strand can be seen to zigzag back and forth at alternate Calphas; this is why beta sheet is called "beta pleated sheet", and it makes the side chains alternately stick out to one side of the sheet and then the other. View2 looks at one face of the sheet. Turn on "SS" to see the redox-active disulfide bond of thioredoxin, at the beginning of one of the helices. *{Kinemage 3}* is a more detailed view of the mixed beta sheet from thioredoxin, showing all atoms of the main chain with blue and red balls on the H-bonding peptide N and O atoms, plus the hydrogen bonds (gold) between strands in the beta sheet. For the antiparallel strand pairs those H-bonds come in pairs that alternate narrow and wide spacing and are approximately perpendicular to the strands. For the parallel pairs, the H-bonds are evenly spaced but lie along alternating diagonals. Each set may be turned on or off separately. Note that along each strand the peptides alternate in direction, so that one CO oxygen points left and the next one points right. Choose View2 to see the "pleat" back and forth of the beta sheet backbone. Turn on "side ch" to see side chains for the 3 central strands, only out to Cbeta. They also alternate in direction every other residue, but are in register between adjacent strands for both parallel and antiparallel strand-pairs. Beta sheets often have hydrophobic cores on both sides (here, one is in seagreen and one in cyan), and residues along the sequence will alternate which core they belong to. *{Kinemage 4}* is an animated tour of tight turns at the end of antiparallel beta hairpins (in seagreen) - examples from a serine protease, Streptomyces griseus Protease A. Included are the four commonest 2-residue tight-turn types and one 3-residue turn. [The first strand of each hairpin begins at lower left. The sequence numbering is not always consecutive, because it matches the homologous serine protease chymotrypsin.] Remember that for an animated-tour kinemage, choosing views rather than animating will not automatically turn on the features of interest for that view. The starting frame is an overview of the protein, while animation steps show the details of individual turn types. Adjacent antiparallel beta strands are very often connected sequentially in a beta hairpin, and the connecting "hairpin loop" is often very short. When the loop is just two residues, then it is in a conformation called a reverse turn, or tight turn, which forms a distorted square with an i to i+3 backbone H-bond. The central peptide is perpendicular to the plane of the screen in this standard view, so the carbonyl O either points toward or away from you. The turn H-bond fits in very neatly as the top rung of the ladder of beta H-bonds between the strands in the hairpin. Reverse turns can occur in many different contexts, and in general by far the most common ones are of Type I, whose conformation (approx. helical phi,psi) is suitable for any amino acid: turn on "side ch" temporarily to see that the Type I example here has Ser and Ile. The second most common turn (animate to switch) is the Type II, with a positive phi angle at position 3 (you can measure it if you like), which therefore prefers to be a Gly, as in this example. The 4 Calphas that make up a turn are significantly twisted out of a plane: in both Type I and Type II that twist is opposite to the standard righthanded twist of beta sheet, so that those turn types don't actually fit very well on a beta hairpin (the Type II example here has no hairpin, and the Type I one works only because it is followed by a positive-phi Gly that bends the strand twist back in the right direction). Interestingly, then, the special case of 2-residue beta hairpins mostly use otherwise-rare turns of Type I' or II', whose backbone conformations are the mirror images of Types I and II respectively. For Type II', residue 2 has a positive phi value and prefers Gly, while for Type I' both residues 2 and 3 have positive phi and are usually Gly, Asp, or Asn. I' and II' turns have the right twist to fit neatly at the ends of beta hairpins, and so they are used often in spite of their restrictive conformations. To measure the twist for these examples, turn on Measures and click successively on the 4 Calphas around a turn: you should get plus angles for types I and II and minus angles for I' and II'. The final hairpin example shows a common conformation for slightly longer hairpin loops (which some people call a 3-residue and some a 5-residue loop, depending on how the strand ends are assigned). It has an i to i+4 H-bond, very similar to a short helix segment, followed by a Gly with + phi angle. Kinemages 5 and 6 each show two quite different representations of the structure of ribonuclease A, similar in concept but not in detail to the representations of myoglobin shown in Fig. 2.9. In *{kinemage 5}*, the all-atom image includes main chain, side chain (cyan), and hydrogen atoms (brown) for one half of the molecule and just main chain and side chains for the other half. The other image shows main-chain atoms and main-chain H-bonds (purple). Click "Animate" to cycle between them. Enlarging the graphics window can aid viewing, or use the upper-right click box to go to a full-screen size. View2 zooms in on the active site cleft in the all-atom representation, plus ball&stick for the waters and the two His side chains (balls only on non-carbon atoms). View3 shows Gln 11, a side chain with two alternate conformations (in shades of green). View4 is a close-up in the region shown with H atoms, including a t-butyl alcohol molecule (pink) that was identified as bound solvent. Although hydrogens constitute about half the atoms in a protein and make almost all of the contacts, they are seldom shown explicitly because they are hard to detect with x-ray crystallography (they have a very low density of electrons) and they very much complicate the picture. Even for NMR structures, where proton positions are a primary part of the data, they are only rarely shown in pictures of the structure. This ribonuclease file was chosen because it is a joint x-ray/neutron diffraction structure, for which hydrogens are always included. Even without H atoms, an all-atom overview is not very helpful; however, it is good to appreciate where the simplified versions start from. *{Kinemage 6}* shows the structure of ribonuclease in two additional ways - a ribbon representation (gold helices and seagreen beta strands) and a simple Calpha representation with SS (gold) and active-site His (blue). Move the ribbon around, and note that arrowheads indicate chain direction for the beta strands. Try View2, which shows the helices well, and View3, which is the classic pose for ribonuclease. Animate to switch back and forth, and compare how the different conformation types work in these two common representations. The Calpha-backbone version is used extensively in this kinemage supplement, because it requires very few lines and allows selected side chains to be shown naturally. For example, try View4 for a LH spiral SS conformation (the most common) and View5 for the RH hook SS (2nd most common); note that the Calpha is on the line of the backbone, which is not true for the smoothed spline of the ribbon (turn both groups on together and rotate, to see that difference). *{Kinemage 7}* shows the Calpha backbone of the calcium-regulatory protein calmodulin, showing that it is made up of four "EF hand" calcium-binding motifs. E helices are pink, Ca-binding loops are seagreen, F helices are skyblue, and Ca++ are yellowtint balls. Within each motif, the E and F helices are nearly perpendicular to each other, joined by a loop which provides ligands to the Ca++. Animate for a tour, in increasing detail. In the starting view the top domain has an orientation similar to the troponin C in Fig. 2-13c, while in View2 the bottom domains match. Both calmodulin and troponin have an unusual, long, exposed alpha helix joining their two halves. The third view shows the twofold relationship between the 2 sites in one half of the molecule, while the final view is a close-up of Ca++ site IV and its ligands in the loop (similar to Fig. 2.13b). One of the side-chain carboxyl-group ligands is from the first turn of helix F, while the other carboxyls and one backbone CO ligand are from the loop. *{Kinemage 8}* shows a parallel beta sheet (pink), with a classic righthanded (yellow) vs a bad lefthanded (magenta) crossover connections. (The handedness is defined as that of a spiral that approximately follows the path of beta-connection-beta.) Many crossovers, including this one, contain a helix and are called beta-alpha-beta motifs. Out of the many hundreds of crossover connections in the known protein structures, all are righthanded except for a small handful, including one in subtilisin (see c11 kin.5) and one in cyclophilin (c6 kin.4). This regularity is an important feature of the overall organization of the alpha/beta proteins, such as in Kinemages 8 and 9. *{Kinemage 9}* is an animated tour of lactate dehydrogenase (LDH) residues 22-53, to illustrate the b1-aA-b2 nucleotide-binding motif (a specific type of beta-alpha-beta) and the roles of its conserved amino acids for binding NAD at the b1-aA corner. The starting frame is an overview of the LDH domain with the NAD phosphates highlighted. Animate to continue the tour, next with a close-up of the N-terminal end of the alpha helix, where the phosphate groups are positioned in line with the helix dipole. The next stop is the conserved Asp side chain, showing its Hbonds to sugar O atoms and the tight fit between the conserved glycines and the cofactor. Then look at the pattern of conserved hydrophobics that form the interior between the two beta strands and the helix. Last is the context of this motif within its alpha/beta nucleotide-binding domain, viewed from one edge of the central, twisted beta sheet. *{Kinemage 10}* shows the alpha/beta barrel of triose phosphate isomerase (TIM), built up from four beta-alpha-beta-alpha motifs that are consecutive both in the amino acid sequence and in the 3-dimensional structure - colored yellow, red, green, and blue to approximately match Fig. 2.20. In the starting animation frame, either the b-a-b-a units or the central beta barrel and the crossover loops can be turned on and off separately. Click successively on the "animate" button (or press the 'a' key) to see the structure built up from the N to the C terminus.
