This is lactate dehydrogenase domain 1, the classic example of this fold. To match Fig. 4.2b, the first pair of beta-alpha-beta units are in pink and the final pair in skyblue, with the connecting helix in seagreen. Step through the animation sequence to see the polypeptide build up from N- to C-terminus. It starts at the bottom center of the sheet and first winds toward you, one strand at a time, placing helices on the left side; then it switches back to the middle again through the green helix and winds toward the back edge, placing helices on the right side of the sheet. Each turn of the winding forms a righthanded crossover connection. Choose View2 for a side view of the sheet, and animate again. *{Kinemage 2}* illustrates the layered packing of side chains inside a typical 8-stranded alpha/beta barrel, this one from the enzyme glycolate oxidase. The starting view shows the 8-stranded parallel beta barrel (greentint) with its main-chain H-bonds. Animate once to turn on the 3 core side-chain layers. Each layer contains 4 side chains from alternate beta strands: the central layer (red) comes from strands 2, 4, 6, and 8, while the top and bottom layers (skyblue) come from strands 1, 3, 5, and 7. This arrangement emphasizes that such "TIM" barrels actually have only 4-fold, not 8-fold, approximate symmetry, because although the beta-sheet twist produces a shear offset of one residue per strand, the side chains alternate direction and can be in similar positions only after an offset of two. Animate again to turn on space-filling "CPK" spheres for the central layer (C atoms in pinktint), and once again to see CPKs for all 3 layers. The side chains packed in the interior of alpha/beta barrels are predominantly large hydrophobics, but for the top and bottom layers they can be long polars (such as the Lys or Gln seen here) that can reach out to solvent. Also, Gly is surprisingly common in these barrel-interior positions (see Table 4.1), where they can help relieve the strains of curling so tightly around to form the closed beta barrel. Animate once more for a top view of the barrel, and lastly to see the overall structure, with the ring of helices surrounding the barrel, plus several long loops on the outside. *{Kinemage 3}* illustrates the 3-domain structure of the enzyme pyruvate kinase. The largest domain (in pink) is an 8-fold alpha/beta barrel, with its N-terminus labeled in yellow. One of its loops is long enough to make an entire separate domain (in skyblue), which is an antiparallel beta barrel. The last, C-terminal domain (in seagreen) is an open, twisted, alpha/beta structure. View1 matches Fig. 4.5, while View2-4 are close-ups of each domain in turn. *{Kinemage 4}* is an animated tour of the bifunctional enzyme indole glycerol phosphate synthase - phosphoribosyl anthranilate isomerase (IGPS-PRAI), which is made up of two separate domains each an 8-fold alpha/beta barrel structure. To match Fig. 4.7, the central cylinder of parallel beta sheet is in pink for each domain, the outer ring of helices in seagreen, and the loops and the N-terminus in white. Animate to continue the tour, first with the whole molecule, then each of the domains with beta strands numbered. A phosphate that binds at the active site in each domain is shown as yellow ball&stick; in each case it is in an equivalent position between beta strands 7 and 8, at their C-terminal ends. However, the local loop structures are different, and the two active sites are far apart and act independently. *{Kinemage 5}* shows the positioning of the RuBisCo active site at one end of the alpha/beta8 barrel of its central catalytic domain. Charged active-site side chains are in skyblue (including a modified lysine) and the magnesium ion is in yellow. Compare the side view in View1 with Fig. 4.8a and the end view of View2 with Fig. 4.8b. Animate to see the conformational change between the apo and liganded structures, with formation of numerous H-bonds to the substrate analog (2-carboxyarabinitol bisphosphate). The loop containing Lys 334 (top left in View1) is disordered in the apo-enzyme, but in the complex it swings into place to help bind the ligand with both charged and hydrophobic interactions. View3 is a closeup of the active site arrangement. View4 shows how one of the phosphates is bound at the N-terminal end of an alpha helix, making H-bonds to two of the exposed backbone NHs and also interacting electrostatically with the helix dipole. This is a common mode of phosphate binding, which we will see again in protein/nucleic acid complexes. *{Kinemage 6}* is an animated tour of the alpha/beta horseshoe fold of ribonuclease inhibitor, which has 16 consecutive, overlapping beta-alpha-beta motifs in an unusually regular 3/4 circle. Animate to continue the tour of the inhibitor fold, its binding to the ribonuclease enzyme (in greentint, with an orange sulfate at its active site), and then close-ups of conserved side chains in the leucine-rich repeat units. Two variants of the repeat alternate on successive beta-alpha segments, repeat A of 28 residues and repeat B of 29 residues (see Fig. 4.10). Seven leucines (shown in gold) form most of the hydrophobic core in each repeat; the final frame shows those 7 core leucines with space-filling spheres, to match Fig. 4.12. *{Kinemage 7}* shows a side-by-side comparison of two open, twisted, alpha/beta structures - flavodoxin (pink sheet, on left) vs adenylate kinase (red sheet, on right). The helices that define the central parts of the alpha/beta fold are seagreen, while the extra loops and helices of adenyl kinase are in white. Rotating with the mouse will move both structures the same way. View2 looks perpendicular to the parallel beta sheets. To see the proteins singly or to animate between them, turn off "Compare" on the Display pulldown menu. *{Kinemage 8}* shows both an overview and an active-site detail for the proteolytic enzyme carboxypeptidase A. View1 shows the Calpha backbone of the open, twisted alpha/beta fold, colored to match Fig. 4.19 and to show the more complex organization of its mixed beta sheet: parts 1, 2, 3, and 4 successively from the N to C terminus are colored pink, seagreen, skyblue, and brown. View2 is a close-up of the active site, nested in the cleft between the ends of beta strands 3 (pink) and 5 (skyblue), at which point the fold changes direction. The Zn is in yellow, and there are color-coded balls on the ligand N (blue) and O (red) atoms of His 69, His 196, and Glu 72. Side chains are also shown for the nearby Glu 270 and Arg 127.
