These subunits are arranged with icosahedral symmetry, in ways that can be related to the regular geometrical figures of the icosahedron (made of 20 equilateral triangles) or the dodecahedron (made of 12 pentagons). In kinemages 1-3 we gradually build up more detail, first looking at just the bare geometry, then a symbolic representation of the virus placement, and then an example of subunits from a real virus. *{Kinemage 1}* (Figs. 16.2 and 16.3) shows how the icosahedron (in seagreen) and dodecahedron (hotpink) are related to each other and to a simple cube (gray). Various views look down different symmetry axes. Click on the "animate" button in View1 to step through a sequence that builds up these figures. First a cube is shown, which has a 3-fold symmetry axis at each corner and a 4-fold in the middle of each face. Then lines are drawn in yellow through the center of each cube face, just long enough to equal the distance to an end of a neighboring such line. Then the icosahedron is drawn, with edges from the preceding construction. Finally, the pentagonal dodecahedron is added, whose vertices are in the center of the icosahedral faces. *{Kinemage 2}* relates T=1 viral symmetry to the icosahedron and dodecahedron (colored as in Kin. 1), using abstract symbols (yellowtint) to represent the positions of viral subunits. Turn the pink "T1 triangles" on and the icosahedron off to see how this figure can be divided into 60 identical regions, so that 60 identical subunits can be packed together with icosahedral symmetry. The five views are the same as in Kin.1, looking down the various symmetry axes. To relate this figure to the familiar shape of a soccer ball, turn on just "soccer ball", and then turn the icosahedron on and off. *{Kinemage 3}* shows the T=1 symmetry figure as developed in Kin.2, with three real viral subunits in place from the T1 virus STNV (satellite tobacco necrosis virus). If the white subunit is taken as reference, then the bluetint one is related to it by a 5-fold operation and the greentint one by a 3-fold operation. Those symmetry axes are shown in cyan, coming out from the center of the viral particle, and labels for them can be turned on. The subunits are rather triangular in shape and fit together neatly to make a continuous shell. View2 is a side view with a 3-fold axis vertical, showing that the outside of the viral shell is rather flat around the 3-fold; View3 has a 5-fold axis vertical, around which the subunits protrude more. *{Kinemage 4}* shows the monomers of a T=3 virus, which has 3 times as many subunits as a T1 virus (180 rather than 60). In order to pack 180 chemically identical subunits into only 60 truly equivalent positions, the virus uses relatively minor conformational differences to achieve "quasi-equivalent" packing. This kinemage illustrates these conformational differences between the A and the C subunits of the T=3 virus TBSV (tomato bushy stunt virus). The A subunits pack closely together around a 5-fold axis, while C subunits alternate with Bs in a flatter arrangement around a pseudo-6-fold axis. Animate to switch between subunit A (pink) and subunit B (seagreen), or turn them both on at once to compare. They were superimposed using the s domains (darker color). The two major changes are the hinging motion of the p domain which allows it to contact a twofold neighbor at a flatter angle in C subunits, and the ordering of the N-terminal arm in the C subunit, which fills what would otherwise be a gap in a widened contact between s domains. View1 shows these differences from one end of the s domain, and View2 in a top view from outside the viral shell, more or less as in Fig. 16.8a. *{Kinemage 5}* shows one each of the A (pink), B (skyblue), and C (seagreen) subunits of TBSV as they fit together in the triangular repeating unit of the viral shell. View1 is from the outside of the particle, as in the central portion of Fig. 16.9, while View2 looks tangent to the shell, with the local pseudo-3-fold axis vertical. The darker-colored s domains form a continuous shell, while the lighter-colored p domains protrude to the outside (each p domain makes a dimer interaction with another nearby p domain, producing a distinct surface bump). This triangle of 3 subunits replaces the single subunit of a T=1 virus, producing a much larger viral particle. The yellowtint balls are calcium atoms that bind between subunits, and are involved in regulation of an expansion process that the viral shell can undergo. Almost all of the viral coat protein subunits have a "jellyroll" Greek key beta barrel structure, so named because the beta strands curl up around the structure in a pairwise fashion. *{Kinemage 6}* illustrates this organization for the subunit of STNV, with the strand pairs colored to match Fig. 16.13 and 16.14. Imagine that the whole length of the polypeptide chain is folded in half and paired up into a long, 2-stranded ribbon; then that ribbon wraps up in 4 segments to form the beta barrel. Paired strands and their H-bonds are colored similarly, starting with green for the two termini and going through pink and blue to yellow for the central pair. The connections between strands are in lighter colors. Sections at the ends and the middle that are not part of the jellyroll are in white, and can be turned on with the "ends" button. *{Kinemage 7}* illustrates the MS2 viral capsid structure, which has a quite different fold from the jellyroll Greek keys. The starting view shows a single subunit, with its 5-strand beta-sheet, N-terminal hairpin, and C-terminal helices (as in Fig. 16.17). Animate for a tour of the structure: first, the compact dimer of two subunits (as in Fig. 16.18), forming a large, flat beta-sheet on the inside surface of the dimer. Next is the RNA fragment, a 5-basepair stem with a 4-base loop and a single-base bulge (as in Fig. 16.19); the 3 bases that interact specifically with the MS2 protein are in orange. Next is the complex of the RNA with a dimer of MS2 subunits (as in Fig. 16.20); remember that this is just one piece from the full T=3 capsid. In close-up, the next animations show details of the stacking of a Tyr side chain onto the U base at position -5, the steric and H-bond interactions that bind the A base at -4 to MS2 subunit a, the somewhat different interactions that bind the A base at -10 to the equivalent region of subunit b, and a well-braced double salt link between an Arg and an RNA phosphate. *{Kinemage 8}* illustrates the organization of the SV40 virus particle, which has an unusual T=6 packing of pentamers with non-equivalent interactions that involve long chain-termini. The starting view shows a central pentamer and 4 of its 6 different neighboring pentamers, with the strictly 5-fold pentamer in white and the others in colors similar to Fig. 16.23 or 16.26. Notice that blue and orange chain ends intertwine for the lower pentamers, while the upper ones interact with white, green, and brown chain ends. View2 looks down the axis of a local pentamer (like Fig. 16.24), showing the tight internal contacts; View3 is a side view of a pentamer, and View4 shows a piece of the capsid shell. To see the subunit organization, choose View5, turn on "hilites", and turn off all other groups except the first "SV40 unit". The jellyroll Greek key beta barrel is colored in strand pairs by the convention of Fig. 16.13: yellow, blue, red, and green from the central hairpin back toward the ends; the intervening loops are in gray and the interacting chain termini in white. Turn on "copy 2" briefly to see that the neighboring white subunit contributes a beta strand next to the yellow strand pair. Notice that there is a gap at the lower left between the first green strand and the white chain end; turn on "copy 1" briefly to see that the chain end from the seagreen subunit inserts a short strand into that gap.
