@text Bacillus stearothermophilus DNA Polymerase I Stephanie Brookshire University of Southern Mississippi 12-8-00 PDB files 2bdp and 3bdp DNA Polymerases are responsible for the accurate replication of genetic material. DNA Polymerases copy DNA templates and check for correct base-pair formation. DNA Polymerase I possesses catalytic activity and the ability to differentiate between correctly and incorrectly paired nucleotides as it inserts nucleotides and extends DNA. Polymerase I has three enzymatic activities that aid in its replication of genetic material. These are 5`-3` exonuclease activity, 3`-5` proofreading activity, and polymerase activity. Unlike other DNA Polymerases such as Escherichia coli DNA Polymerase I, Bacillus stearothermophilus DNA Polymerase I does not possess 5`-3` exonuclease activity. Bacillus stearothermophilus DNA Polymerase I is a member of the Pol I class polymerases. The large polymerase fragment of this polymerase is designated BF. The BF structure is divided into two domains, the C terminal domain and the N terminal domain. The C terminal domain contains the catalytically efficient active site. The N terminal domain is associated with 3`-5` proofreading exonuclease activity, but its absence in Bacillus stearothermophilus DNA Polymerase I is attributed to changes in catalytic residues that coordinate the divalent ions required for activity and to changes in secondary structural elements which result in the DNA-binding cleft of this domain being blocked. *{Kinemage 1}* The C terminal polymerase domain of BF corresponds to residues 469-876 (view 2). The residues located in the active site are invariant in Bacillus as well as other members of the Pol I family. The active site resides (view 4) are Arg 615, Arg 629, Asp 653, Glu 658, Tyr 714, Asn 793, Gln 797, His 829, Asp 830, and Glu 831. There are three conserved carboxylate residues in BF that are essential for catalysis. These are Asp 653, Asp 830, and Glu 831 (view 5). They are interconnected by hydrogen bonding to water molecules. The hydrogen bonding allows for stabilization of the strained conformation of the mainchain at His 829 (view 3). His 829 precedes two of the catalytically important residues at the active site, Asp 830 and Glu 831. Gln 797 is also a residue of the polymerase active site that participates in hydrogen bonding. Gln 797 stabilizes Arg 615 (view 5). Gln 797 is positively charged, and it is coordinated with Glu 658 and Asp 830 which are negatively charged side chains. All four of these residues will have an effect on substrate binding if they are mutated. *{Kinemage 2}* The polymerase domain binds to DNA (view 3) through hydrogen bonding, ion pairs, and van der Waals contacts. There are no interactions between the protein and the nucleotide bases. Only the sugar-phosphate backbone is involved in protein-DNA interactions. There are extensive interactions in the minor groove of the first four base pairs extending from the 3` primer terminus (view 2). Interactions in this minor groove region provide specificity for correctly paired bases. Hydrogen bonds to Arg 615 (view 4) also form within this pocket of specificity. The location of the primer 3` OH terminus is positioned well for catalysis in the active site. A hydrogen bond is formed to Asp 830 (view 5), which is one of the residues essential for catalysis. When this hydrogen bond forms, the sugar of the primer nucleotide is forced to adopt a C2`-endo conformation. It is the only exception to the A-form DNA conformation of the first four bases. Asp 830 directly activates the 3` OH of the sugar, which is positioned over Glu 658 (view 5). *{Kinemage 3}* The N terminal to the polymerase domain is shown through residues 297-468 (view 2). The N terminal end of BF lacks 3`-5` exonuclease activity. The structure of this domain demonstrates why this is so. Two bound divalent cations are required for catalysis. The four residues responsible for this critical metal-binding activity are Val 319, Glu 321, Ala 376, and Lys 450 (view 3). Three of these residues are different from those present in the Klenow fragment of Escherichia coli. Any mutation in the residues of the KF will disrupt metal binding and catalysis, so it is not surprising that BF lacks metal-binding ability and exonuclease activity. Further, sequence and structural elements unique to BF disable any potential DNA binding sites. Topological elements present in the active site cleft inhibit substrate binding. The inactivation of the active site cleft (view 5) is attributed to the presence of four proline residues that are unique to BF. These residues are prolines 403, 424, 438 and 441 (view 4). These residues seem to divert the direction of the mainchain, as determined in KF where it is active. Substrate binding by the cleft is inhibited by steric occlusion. The extent of the unique elements in the BF exonuclease site demonstrate the basis for its loss of nucleoside monophosphate binding potential. *{Kinemage 4}* Secondary structure is useful for highlighting features of the polymerase. The C terminal polymerase domain resembles a right hand (view 2). There are three subdomains. They are the fingers, palm, and thumb subdomains. The three subdomains outline a cleft that is responsible for binding DNA. The fingers and thumb subdomains are characterized as helical structures (view 3). Substrate binding can be influenced by conformational changes in the fingers and thumb regions. The thumb impacts DNA stabilization at the active site. The palm subdomain mainly consists of anti-parallel sheets (view 4). Parallel sheets are also present in the overall structure (view 5). The thumb holds two long helices that form an anti-parallel coiled-coil (view 6) that is stabilized by hydrophobic interactions. The N terminus (view 7) consists of both helices and beta sheets.
